Not only is "manually updating" Joomla (by replacing the files with those obtained from a Joomla distrubution package) not recommended nor supported. It's not documented anywhere. If people have problems updating from one version of Joomla to another by using the Joomla! Update component there are reasons why those things happen.
It's better to understand the reasons that prevent using the Joomla! Update component performing updates than to guess, hope or pray that a simple replacement of the existing filesystem will cure the problem. As Toivo wrote, "The Joomla update process does not only copy files across to the filesystem but it also runs scripts that remove obsolete files and ... update the database schema." If that script doesn't run then the website is left in an indeterminate state and there will be problems administering and running the website.
